I have followed all the steps outlined there, and have also tried various different orders and combinations.
When running the installer, the first error is:
An error occured while trying to rename a file in this directory:
MoveFile failed; code 5
Access is denied.
Next error is
Error writing to registry key:
HKEY_CLASSES_ROOT\voobly\shell\open\command
RegSetValueEx failed; code 5.
Access is denied
Final error
Error writing to registry key:
HKEY_CURRENT_USER\Software\Classes\voobly\shell\open\command
RegSetValueEx failed; code 5.
Access is denied
I've tried the windows uninstaller, and i've tried deleting the voobly folder, and i've tried renaming the broken voobly folder to voobly_old.
Any other ideas? Is this something to do with Aoe2Tools which I used to set up my settings?

Please note that Voobly does not endorse, encourage or support the use of third party tools such as the one you mentioned above. I would suggest you uninstall the tool and follow our clean install guide to install your game again.

Side note: Make sure Voobly is running as an administrator. If you do not have UAC enabled, you might want to enable it in your control panel. Security apps such as firewall and antivirus applications may remove an application or quarantine it if you haven't added Voobly to its exception list, so you might want to do that as well.
